    That monitor is dvi-d (digital only) the cable is dvi-i (does both digital and analog). A dvi-i cable will only go into a dvi-i port. A dvi-d cable will work with either a dvi-d or a dvi-i port (and I think a dvi-a port as well - those are a lot rarer to find on a device or cable).     The case has more holes than the motherboard as the case will support more than just standard atx motherboards, hence the other locations are needed for other motherboards. Don't use any more than the 9 that line up with the motherboard you have. You can use less though I always use all 9.
