Because you are getting Home edition, you will need to clean install. (You are changing editions) Like I said before, the next time you could make an image of the system so you won't need to install all the programs and drivers again.
BTW, it's better to disconnect the second HDD during set up, and later add it. It will make everything easier. ...

If your main concern is what to do when the time to reinstall arrive, I suggest you use a third party software and make an image of the installation right after you are done. This image can include everything: drivers, programs, etc.
